Rayquaza - In Ruby and Sapphire version, you had to beat the elite four to unlock 
the passage way to the Sky Pillar, but in Emerald, you can catch him right after he 
scares away Groudon and Kyogre (he is level 70, so be careful and bring lots of 
strong pokemon and lots of Ultra and Timer balls). To do this, go to the Sky Pillar 
again but this time with a Mach bike because it has crumbled floors. The way I got 
to him without Mach bike is that I used dig on the second floor and I got to the 
top:).

Groudon / Kyogre - Okay, for this you need to beat the Elite four first. Fly to 
Fortree City and head left to the Weather Institute. When you get inside, go to the 
top floor and talk to the scientist. He will tell you what strange weather is 
happening (it will be either drought or severe rain) and where it is happening. If 
drought, look for cave entrances that shouldn't be there (it leads to Groudon). If 
severe rain, look for dive spots that have cave entrances underwater that shouldnt 
be there (it leads to Kyogre). They are the same levels as Rayquaza.
